I just did an upgrade from 2.3.8 to R 3.0.0-rc17. Some of my devices support S2 (e.g. Danalock V2). I have exactly the same problems; several icons show the warning, but everything works as expected, doing a NIF, or Force Interview does not help, although these jobs complete successfully.

I was able to fix the login problem by disabling IPV6 on the RPi.
After setting lowering the IPV6 preference in /etc/gai.conf to 100, and a reboot, 2.2.1 works fine again.
(I have not yet tried to upgrade to 2.2.2.)
